When I got into the same situation with my TR4A last year, my neighbor
came up  with a suggestion that worked.

First, we jacked the engine up slightly, next I took a trip to my local
hardware store with one of the bolts that are used to hold the
transmission to the engine, at the hardware store I bought some bolts
approximately 3" long (about four should do it!).

When I returned home, I mated the transmission to the engine and placed
the bolts int the "four corners" of the transmission, i.e., two at the
top and two at the bottom. I tightened them down  (NOT TO TIGHT!) this
pulled the transmisson to the block, where with a slight wiggle
everything fit back together. Then I bolted the whole thing together and
tested to make sure it was right....
