Hood up is the usual recommendation, helps prevent creases and shrinkage. I 
put my hardtop on, and as I have a "stow away" hood I put it in the house.

I have seen lots of good suggestions on storage but should the car
be stored with the hood up or the hood down?  Not that it matters
to me, my car has no hood for now :-).  Just wondering.
