John,
Did you ensure that the clips are installed in the recessed areas of the seal?

My trick for making sure they are in the right place is to lay the strip on top 
of the door opening and using pieces of plastic
electrical tape, mark where the indentatons are.  THen you can use them as a 
guide to install the clips.  They will easily come off
without harming the paint.
