and I think Jack is right, when you have the car jacked up at that point
the weight of the engine / trans is given a lot of leverage on the front
of the frame.  Since the frame is just square tubing, more or less, it
will flex some, and the front and rear sections of the body will move
enough that you'll see it at the door post, just as you described.
   I did the same thing while working under my car, and was also alarmed,
but I just moved the front jack location to the sturdy area under the 
front of the engine, and everything re-aligned just fine...and my frame
was quite rotten, but in the rear swingarm attachment area, and luckily
this didn't seem to leave it any worse than it was (much steel angle
added, but that's another story).
   I have yet to see a frame that had the front half near as et-up as
the back half, but then I've only seen a few up close & underneath.
